If the window was rolled all the way up and the door was unlocked via the physical interior lock, the alarm would normally sound. As is true with all anti-theft devices on newer hondas, if the vehicle is started with a key that does not have a chip, the alarm will sound and in some models (such as acura's) the vehicle will not even start. This is very similar to Chevy's anti-theft keys which have been used since the early 1990's. I hope this helps to explain the anti-theft system in the civic.
